In RSRD 3.5 mode, The Mystic Theurge prestige class is qualified for when with by a Cleric Lvl 1/Wizard Lvl 3, which is able to cast 2nd level arcane spells but not the 2nd divine spells that are also required for the prestige class, in my understanding. Curiously, a Cleric Lvl 3/Wizard Lvl 1 does not similarly qualify for the prestige class. I’ve attached one of each character build.
Using the Trunk Version of PCGen 6.1 - I'm unable to duplicate this. Wizard 3, Cleric 1 shows correctly that I do not qualify. Once both Cleric and Wizard are Level 3, then I get access. I can't force it by adding higher level spells to the cleric.

I can't replicate by making a fresh character yet, but the attached character is breaking the requirements.
I replicated the error using 6.00.0 (instead of 6.01, where I originally made the error. It is a few-days-old full download from the autobuilds link.).
The log is attached with new characters in the "MT human" file above--I'm afraid I don't know much about them.
Here is what I did: Made a Human MT candidate from scratch in 6.00. No startup error messages. Added 1 level of Cleric and then 3 of Wizard, at which point the Mystic Theurge became available and was added. Saved the log and error messages file.
Restarted with the Human MT candidate. Added 3 levels of Wizard and then 1 level of Cleric. Noted that Mystic Theurge became available when domains were selected, but not before. (Might have to click and re-click the Qualified button on the Classes tab for it to show.) It didn't seem to matter which domains were selected. Saved the log and the error messages file.
Cleric 3 (Spell level 2) is bypassed if you take Domains. Bypassing the Level 2 requirement. Confirmed.
Fixed as part of other work. Mystic Theurge no longer shows as qualified until Cleric 3 is reached, including in the attached examples.
