PCGen allows any feat to be taken, not just animal feats, when the animal's INT is less than 3. Note this is even more important for insect companions that have no INT score at all and thus can NEVER select non-animal feats and for the many animals with 1 INT that need two skill bumps (or magic) to get there.
Hi, thanks for using our bug reporting system. We value each submission and I have noticed a couple of issues here. If I may explain them in details and help you help us get this matter resolved.
First, the cited website is not an official/Controlled by/endorsed Paizo Publishing Pathfinder source. It's actually a very nice, but private third party site. I cannot use that for any corrections as it's not officially by Paizo. (It'd be like using a fan site to alter books, you just don't do that, no matter how good it might be).
Secondly, when we code up PCGen, we code by the books the publisher releases and must go by the information contained in each book. Realize that newer sources will alter and update previous rules or entries. We don't code up our materials by website. The exception to this stance is If there is errata or changes to something we already include then we can use the site for errata and corrections.
With those two issues in mind, in order for this to be considered an actual bug, I would need you to actually cite in the Core Rule Book (Or any book we actually provide) where the Animal Companion feats available are restricted. I'm noting that you seem to be citing "Animal Archives" which to my knowledge is not actually available in our official distribution, thus this cannot be treated as a bug if that is the only source that has this information. It's not a bug then it's a rules update and thus is a Feature Request and more correctly a request for a New Source.
Finally, in respect to the feats, our team of data monkey volunteers normally code the feats with PCs in mind, using only the restrictions the feats cited use. It's expected that the players are only going to give their companions Feats that are logical to use, this is something we term as 'Self-Policing'.
Once again, I want to thank you for taking the time to submit an issue. I will await any further updates from you for up to seven days to see if this is still an issue with our existing books. If not, I'd ask that you cancel this issue and request we include the new source 'Animal Archive' so the new rules can be implemented.

The additional feats for animals are from Animal Archives p18 lists additional feats with the header:

Due to the state of the Pathfinder Set (Major overhaul) I can't easily get the updated files to you without risk of breaking your version of PCGen.
No problem. It's easy enough for me to just not take illegal things...I know the rules.
It's best, though, that PCGen tries to model things as well as possible as I suspect a lot of people miss these rules...and thus have illegal Animal Companions as a result of trusting PCGen. I know my brother (Mark, who contributes a bit here) didn't know about it until I told him...he very likely would have made an illegal animal if I hadn't mentioned the issue previously.
