When creating a new Summoner, the Class skills are not displayed in most cases.
Only the first two times I had the right skills but now when I try to make a new Summoner, they don't show up.
I also have weird modifiers (-7,-11 misc modifier on a fresh character) and it once said that ONLY Fly was a Skill Class (with -7 misc).
Steps to reproduce:
-Load Pathfinder RPG Core Supplements
-Create a new character
-Add at least 1 level in Summoner class
-Watch the Skills tab and enjoy

Okay, I can reproduce, but I can't really fix. Since the moment PCGen forces a refresh the problem resolves.
Make the summoner class level 1, select standard summoner, then select race and the class skills populate. Change race skills populate.
The only hack would be to grant the class skills unless you took summoner unchained, following archetype convention, however, not wanting to use Archetype controls for selection of class options. I suppose it would avoid confusion like this.

Oversight. The To Do Summary is meant to make sure the character is finished. Such things, like choices or remaining feats, are highlighted there.
