"These arrows have light shafts and special fletchings to give them greater range. A flight arrow's range increment is 20 feet greater with longbows, 10 feet greater with shortbows. They deal damage as if one size category smaller."
Equipping Flight Arrows as "contained" by a bow do not adjust the bow's range or damage, although they show listed as its ammunition.
For that matter, neither do "Iron-tipped Distance" arrows (UC p.130 http://paizo.com/pathfinderRPG/prd/ultimateCombat/combat/easternArmorAndWeapons.html) adjust damage (-1) or range (+10')

a) Range and Range Increments are diffferent
Range - Total Range of weapon for 1st increment
Thrown has 5 base Increments, Projectile has 10 base range increments
PCGen adds 1 for Point Blank Range since you get a +1 to Hit. If the Range has 30 then the number of increments is untouched, if 30 is not in the range, then a 6th or 11th increment is added.
b) as I explained, PBR is counted as part of the range to aid the user in realizing they have a +1. It actually does grant the +1 too!
Thanks for the character. I'm attempting to port the htm to pdf and it's not playing nice. I've managed to two more range rows with the correct ranges, but no hit or damage wants to display. I don't want to spend too much time working on it since I have other projects that require more priority.

I'm not quite sure which part you want me to address here.
By the way, the characters copypasted from the original document aren't really "invalid", they are the typographically correct characters to use, PCGen just can't cope with them. I'd really prefer it if we could use a real minus sign for penalties instead of the dash, for example. The same goes for typografically correct quotes, the apostrophe, or the em-dash—it sucks that we can't use them where their use is warranted. Or that we can't have italic output for spell names, for example. I think I will create a JIRA ticket for this, maybe we can finally do something about that.
